Can the RocketIO MGTs function in a hot-swap environment?

Yes, they can. There are no safety measures necessary for the MGTs; however, for SelectIO hot-swapping considerations, please see the Xilinx Application Note "Hot-Swapping Virtex-II Devices" (Xilinx XAPP251):
