In some cases, forcing the Implementation process up to date and running the generate programming file process might cause the following error:

"ERROR:Portability:90 - Command line error: Argument <projectrepositoryfile> must be specified for the switch "-ise"."

To work around this issue, you can either run all processes again or Cleanup project files from the Project menu in ISE.

This problem has been fixed in the latest 10.1 Service Pack available at:

http://www.xilinx.com/support/download/
The first service pack containing the fix is 10.1 Service Pack 3.
